It’s clear for a reason, they’re trying to hide it. Benedict and Martin can’t actually be talking on phones, nor are they being recorded at the same time. But for the timing to be right on Martin’s pauses, he’s going to have to hear what the audience is hearing come out of the other end. It’s just phone acting.
Sorry if this doesn’t make much sense, I’m operating on zero sleep.

No, that made sense. It’s a teensy buzzkill, but it does make sense. There’s nothing that says that this scene was filmed with both of them present on set at the same time, so it’s entirely possible that the mic is there for someone to feed him Sherlock’s lines. That way Martin’d know where his cues were—that does make sense. Not to mention, it’s an outdoor shoot, right? So they likely had to do looping to get a good audio track, and knowing where your cues are would be really important for doing the voice work in-studio. But that having been said, I do sort of wish that it were a clue or something—it’d be fun.
